Location: Waltham, MA/Remote

We are currently seeking candidates who are working towards obtaining a PhD (preferred) or master's degree in Computer Science, AI, Math, Physics, Computational Biology, Bioinformatics, Engineering, or related field for a 10-12 week internship during the summer of 2022. 

Objectives/Goals of this Position:

Single-cell transcriptomics is rapidly advancing our understanding of the cellular composition of complex tissues and organisms and is important in understanding of the composition of cancer tissues. One of the big limitations in most analysis pipelines is the reliance on manual annotations to determine cell identities, which are time-consuming and irreproducible. The exponential growth in the number of cells and samples led to the development of methods for automated cell classification. 

For this project, we will seek to develop an improved strategy for single cell classification using machine learning. Of particular interest are graph attention networks (GAN) in application to cell labeling.  We will evaluate the methods against public sets of data and report on the strengths and weakness of the tested methods. Time permitting, we will use cell classification results to analyze compositions of cancers, and predict patient survival using this information.

Primary Duties:

  • Carry out a literature search on cell classification methods based on single-cell genomics.
  • Implement the most promising methods and evaluate them against some example datasets.
  • Report on the strengths and weaknesses of the tested methods.
 
Position Requirements
  • PhD (preferred) or master-level student working towards a degree in Computer Science, AI, Math, Physics, Computational Biology, Bioinformatics, Engineering, or related field.
  • Programming skills in R, Python or similar.
  • Knowledge of machine learning or statistics. 
  • Minimum GPA of 3.0+
  • Legal authorization to work in the U.S.
